Oh, sorry, just seen your question. I voted for .cbr 'cos the comic book reader programs are really good for zooming in, but it was a weak preference.
Can't help with the auto-password protecting of .pdf files, but if you do protect them then it would be a good idea to make sure that printing is disabled too (apologies if you already knew this).
